disabling non-mail folders via IMAP - what does it break?

Maybe Thunderbird has an option to hide those folders (local subscription?).
Unsubscribing from those folders will indeed break the functionality that
relies on them.

You could use an IMAP proxy that hides these folders for non-Kolab clients.
