You can try to delete the mailboxes with cyradmin.

  cyradm -u cyrus-admin localhost
  Password: the one you provided during installation -> you find it also
in kolab.conf


then you can list your mailboxes with

  lm

delete them with

  dm

...

very like with the kolab command which is in fact a frontend to cyradm.
