Perhaps you are missing a wildcard?

Try:
reconstruct -fr user/jdoe*@example.com
or
reconstruct -fr user/jdoe/*@example.com

Or perhaps delete the cyrus files from the moved folder before the 
reconstruct call. You might lose the unread flag though.
