I had the same problem during migration. I solved it by copying the 
cyrus.header located in the main folder to all relevant subfolders,
and running


> /kolab/bin/cyrreconstruct -rf user/user/*@mydomain.com

Then this command will find the additional folders and they should be visible 
for your users.
