Try to restart kolabd and see if things get better.
Next check the contents of the ldap for the object, e.g. by slapcat.
For each master and slave, there should be a deleteflag initially,
next step is that only the homeserver stays in there and deletes both.

Yes, in principle.
Remove the users from the ldap.
Use cyradm to remove the mailboxes.

You could try 2.0.4 as well
or increase kolabd logging to see what is going on.
