I have three subfolder of a subfolder of the inbox
(e.g. inbox->test->test1 test2 test3)
In these subfolder are about 100 mails.
RMB->Properties on test1 and  change the name to xxb
In the same way change the name of test2 to xxa and test3 to xxc.
Sync. Rename the favorite of xxa->xxa xxx, xxb->xxb xxx, xxc->xxc xxx
and sync again.
Now xxa and xxb are empty. 

I will try to simplify the test. It is critical, because mails can get lost.
