To reproduce
a) have an account where you have a few contact folders deselected
when you start kontact (e.g. 1 seleted, 2 deselected)
b) now select a few more (e.g. all) contact folders
c) close kontact, start kontact
   Observation: the selection from b) is there. (Matches expectation)
d) close the KDE session (e.g. logout or kill all kde processes, dcopserver..)
   start kontact again
   Observation: Selection is back to a).
   Expectation: Should still be b).
