Always keep the very last version complete and store the diff in the other 
directory. This leads then to the fact that there is always a single dir 
which contains the latest version.

Or lets say it differently: Optimize for the common case as the common case is 
that people want to download the latest version and rather seldom some older 
version.

BTW: The symlinks break many mirrors as mirrors often dont allow for symlinks.
