I just went through a similar migration, but on centos, which went
almost without issue.

I also changed the web server from apache to nginx/php-fpm, which also
works, with just a few tweaks to the config in
https://docs.kolab.org/howtos/nginx-webserver.html

(Incidentally, how would one go about submitting patches to that page?)

I had no issue with setup-kolab; there's a version of the multidomain
patches in the 'kolab3.3' branch of the github repository that worked
for me. Only issue was some permissions when moving over the contents of
the LDAP database (domain admins did not get the right permissions for
their domains).

I also just rsync'd the IMAP contents over; seems to work. I used this
guide to migrate the contents of the LDAP server:
http://docs.kolab.org/administrator-guide/backup-and-restore.html#directory-server

This is the only issue I have left. Roundcube does not show any
contacts. Neither does iRony. I can see the objects in the IMAP folder,
however.

I don't have a "Personal Contacts" folder.

Anyone has any idea how to trigger roundcube to discover the contacts? :)

No, I agree! Many thanks to the Kolab team! :)
