Special Folder Content Problem

I might be able to find older copies of those files.

You have indeed nailed the two databases that have been giving me trouble.
I've  found online how to read out the contents of mailboxes.db into a text
file, bulk change the permissions and import it back.  What I don't know is
how that affects the annotations database.

The question becomes how do I correct the issues without having to revert to
an older snapshot of the mailboxes and potentially lose emails.

FWIW I think this means your annotations database hasn't been restored
properly. However, i couldn't tell you what the solution would be.

I'm not sure about the permissions, but I believe this indicates a problem
with mailboxes.db. 

Have you ever made an export of these databases that you might restore?
